Yes remove the foam from under the muffler.
Should I be putting some sort of heat tape on that lower side panel piece?

Probably wouldnt be a bad idea, something like they sell at napa or vip would do the trick. I left my foam there and no issues with it but Im extra careful when I change my oil not to make a mess so my foam is clean and dry. I think the concern comes from that foam getting absorbed with oil and muffler getting real hot possibly causing a fire.Should I be putting some sort of heat tape on that lower side panel piece?

I remove my lower panel when I change my oil, so mine has never seen oil. But, I can see the cause for concern, especially with our lovely oil tank design.

Clutching question.
I ran Max Spool 16 all season. Stock airbox, stock map sensor, XS825 belt, Yamaha blue/brown/blue primary spring, stock secondary spring. She turns 9,000-9,100 on the trail consistently.
I'd like to add an intake next season which will likely raise my RPM, so it may be time for heavier weights. Is QAY66 the right weight with the XS825 belt?
Will heavier weights help with MPG? My sled was worse on fuel than a stock Sidewinder with my current clutch setup.

I don’t think you can expect better fuel mileage in general with higher boost, more so with a max spool tune. And your having more fun so don’t worry about it . More boost = more fuel. Not sure on clutching but if you are stock geared gear up a bit maybe.Clutching question.

The mileage isn't that important to me. I was just curious.

You'll want 70G daltons and typically more boost always equates to better fuel mileage because you can and typically do run more weight which is better at keeping RPM down for cruising.
Last run out for me on hardback trails, I got the best mileage of all of the guys including the 900T Doo. More power and proper clutching will equate to better fuel mileage yes. I was running 240 Hurricane tune in the cold weather (-8F) with 79.3G, bronze spring, 41-37 with V2 B/O wrapped at 90* and 825 belt turning 8950-9000 when on the throttle, could tickle the throttle and run 90-100 MPH just cruising and mpg was out of this world good.

I am running a similar setup with an 8DN belt, same RPM and on the 240SS tune 99% of the time. I am also seeing great fuel economy as this pic shows and that's miles not Kilometers.
My sled is an X-TX with a 141" x 1.75" track.
Like Knapp says..."The 240 tune is the Honey Badger"

If you add CAI, make sure you upgrade tune according. These changes will raise rpm, but it will be negligible and you may be able to get by with same clutching,. Adding Dalton weights will definitely make it faster in drag race and are worth the investment.
If you keep current clutching and simply change weights, I dont think you can swing 70 gram weights with the XS Belt. Imo, I would go with 66 gram.
