I've tried researching the topic and found a few things I should do like changing the oil with 1 qt of atf, changing the chain case, drying out the seat blowing out connections. Any other ideas?
It was in about 3 feet of water, never went over the gas tank so I think that ok. Any info would be appreciated.

The obvious would be to change the engine oil. Run the motor asap and get it up to temp so it can evaporate off any moisture that found its way inside the engine. You will probably have to change the oil a few times to get the milky mixture completely flushed. Sometimes adding a little kerosene to the oil helps to flush it. If you add any additives to flush and thin the oil do nothing more than let the sled run at an idle.
 
Make sure the airbox is drained and change the oil a couple of times....
 
My question is, was it sunk enough that water got in the motor? If so, DO NOT run the motor. Take the plugs out and turn it over for a while to get the water out.
 
Hopefully it didn't ingest water into the intake while it was running and hydrolocked it solid, which could break things. If you were pinning it when it went down, that usually results in instant death because water doesn't compress. As suggested, take out the plugs, drain the oil and spin the engine by hand to get any water out. Spray some WD40 in the cylinders and intake while turning it to lube them up and displace the water. As above, fill with oil, run idling till warm, drain, repeat until oil is clear.

I would still drain the gas tank and fill with fresh ethanol free gas.
 
Any connections that have 12v that got wet ,will green ...and yes all the above! 2 buddies of mine went down 5yrs ago in 10ft of water.sleds sat at the bottom for 13hrs before being removed..sleds were frozen solid minutes after! up in Curtis ,Mi.sleds were a mess! drained multiple times ,gauges were whack ,gas removed ,all connections cleaned ALL -scrubbed -dielectric grease.month later starters went out ,then stators..everything is good now and going strong !! make sure water didnt enter the fuel tank thru vent hose? your lucky it was 3ft.!

Been there.. also 3 feet of water
1: Get sled into somewhere warm
2: raise front end to get muffler below engine, and turn it over to get most of the water out of the engine..not too long, as oil will not be good any more
3: I did 2 oil changes and filter change before restarting, and another change 10 minutes after restarting, and another oil change and filter after my first ride.
4: Yes, you will need to do chaincase oil change
5: Even though water was not over the gas tank, some did get in through the vent line...drain out the gas
6: The air filter in the air box needs to be washed clean. take off the air box and boots, as there was water in the vent lines.
7: Get a few beers and undo, clean, and di-electric grease every connection, and expecially check the grounding blocks...there is more about grounding blocks in stickys.
8: Your #*$&@ will hurt this year, as the seat is heavy and wet...the seat needs to be uncovered and left in a greenhouse for a summer. My seat lost 18 lbs when it died out.
9: Although the speedo was above water, mine died..expensive
10: I did clean and regrease my speedo and jackshaft bearings to be safe
11: Finally....never, never, never do it again.... what a PITA and cost. It rode poorly for about 20 minutes,but gradually got better and better. After a few rides it rode perfect...and after the seat drying, it actually drove good as new. ... good luck... fix it quick.
 
So I did get it running and have 2 oil changes done. The oil looked real good even on the second change. I plan on 1 more next time I get out to the garage. Now I start the slow process of greasing all the electrical connections. Can anyone tell me where the ground blocks are?

I would take the starter off and take it apart to make sure no water got inside it.
 
Surprised no one mentioned running Sea Foam in the oil to help get all the water out of the block? I know it is a popular product peeps use when they swamp their atv's.
